Why did my wife's 1999 VW Jetta VR6 just decide to not start or anything yesterday?

She went to start it and it would not crank over. What's worse is the windows were down and they will not go up. The trunk won't open or anything. This car has been trouble since we got it about 6 months ago. The battery is charged, so it is not that (charged it overnight to be sure). All the fuses seem to be fine. I know the car has an integrated alarm system, so that is what I suspect. Is there a way to reset a starter kill on this car.
